Do I have to populate the portion of the board that was reserved for different clipping options?  Do I need to bare wire jumper anything.   Please advise.  Thanks in advance.

Here's the build notes on the MU that tells you how to do the stock clipping. Be sure to follow the component list for rev.1 of the board: there were a few value changes.

on the dual gang gain pot, which set of lugs is "gain 1" and which is "gain 2"  when looking at the back of the pot?  Thanks.

It doesn't matter, but the easiest way on this layout is to have Gain1 go to the top row.

What will happen if i wire in an on/on switch instead of a an on/off/on switch?  Is there anyway to have it stock and just the other set of clippers w/o the raw unclipped choice?

On/On will work fine. Wire it the same way. The two positions of the switch will connect the different diodes to ground and produce the clipping. With on/off/on it doesn't connect the diodes in the middle position.
