I am looking to start doing a few layouts with PCB mount jacks.  There are two basic types:  The type that has the threads protrude through the enclosure and the type which use ferrule nuts which secure to the "flush" mount jacks.

In your experiences, what do you prefer and what are the best (Neutrik?  Switchcraft?  Tayda (jk) )   :D

I haven't used PCB mount jacks but I've used solder lug Cliff jacks in all my amp builds and in a handful of pedals. They are the same as the PCB mounts, just with different lugs. I love them but they are bulky for pedals. I've used both the Cliff brand and the knockoffs and the quality of the Cliffs is noticeably better. I like them for look and feel, all of the cool switching options, and that they provide 100% isolation from the chassis, which can be good in certain situations.
