Generally, you can always sub a film or MLCC for an electrolytic. There are some cases where it might not be ideal but with the Bumblee that particular cap is just setting the decay of the envelope. As long as it fits, it can sits.

Is there any reason I can't use a .680 MLCC 50v in place of the radial electrolytic .680?

PSA: For a vintage Small Clone tone on the Touchstone, Change C15 to 100pF and R23 to 27k.

That's what the original 80's values were, shortens the delay time and evens out the wet & dry mix for a subtler tone.

Sweet. Now I just need to remember.

It's hard to tell much. Is your DC input Wired correctly? Is your ground wire connected  directly to the out wire on the PCB? That will send your audio straight to ground. What are your voltage readings at your DC input?

Hey and welcome to your new addiction. When the regulator gets hot, normally this indicates a short to ground.  Since it worked just fine outside the enclosure (congratulations), let's have a look at your off  board wiring and the solder side of the board. Up close and clear will be super helpful.
