There are minor cap differences, the second board has burn marks on it, I wonder what the pot values are or if they are different.

It looks like you have your DC input jack wired to the ground pad on the board and then you have your LED wired to the board +9v pad. That won't work. Everything should be wired identically on both boards, only difference being lug 8 of the first effect goes to lug 4 and 9 of the second effect.

The audio path should be in the BOM. That's a pretty straight forward circuit, make sure you calibrate it, that will stop you from getting sound.

For this type situation, I'd go with whatever you you like. I have an amp with a headphone jack, I've built a headphone amp with a 2 channel mixer both from tagboard. I have a Scarlett that unplug in to my computer.  Just whatever is easiest price wise, space wise and size wise.
